What are the methods of protecting JavaScript web applications/games? -

Use AJAX to verify your game against server code, which you control . It is also useful if the game is multi-player in any place. Verification prevents the code from changing to deceive someone.

In addition to this, Flash is not completely immune from being taken by any other person. People can download binary and post it wherever they want. And Flash de-compilers are present and they are quite effective.
